Maria Magdalena was born on 7 October 1589, in Graz, Austria. She was the daughter of Maria Anna of Bavaria (21 March 1551 - 29 April 1608) and Archduke Charles II Francis of Austria (3 June 1540 - 10 July 1590). Her maternal grandparents were Anna of Austria (1528-1590) and Albert V, Duke of Bavaria (1528-1579). Her paternal grandparents were Anna of Bohemia and Hungary(1503-1547) and Ferdinand I, Holy Roman Emperor. Maria Magdalena's parents were married on 26 August 1571, in Wien. Her siblings were: Ferdinand (1572-1572), Anna (1573-1598), Maria Christierna (1574-1621), Katharina (1576-1595), Elisabeth (1577-1586), Ferdinand (1578-1637), Karl (1579-1580), Gregoria (1581-1597), Eleonora (1582-1620), Maximilian (1583-1616), Margaret (1584-1611), Leopold (1586-1632), Constance (1588-1631) and Karl (1590-1624). Her father, Charles II Francis died on 10 July 1590. Her sister, Margaret married Felipe III of Spain (1578-1621) on 18 April 1599. Her mother, Maria Anna died on 29 April 1608, in Graz, Austria. Maria Magdalena married Cosimo II de' Medici, Grand Duke of Tuscany (12 May 1590 - 28 February 1621) on 19 October 1608. He was the son of Christine of Lorraine and Ferdinando I de' Medici, Grand Duke of Tuscany (30 July 1549 - 17 February 1609).

Her father-in-law, Ferdinando died on 17 February 1609. Her husband succeeded him as Cosimo II. In 1610, Galileo Galilei named the four moons of Jupiter in honour of Cosimo II and his three brothers. Her sister, Margaret died on 3 October 1611. Cosimo II died on 28 February 1621. He was succeeded by their son, as Ferdinando II. Maria Magdalena ruled as Regent until 1628, when her son Ferdinando II was old enough to rule. Her daughter, Margherita married Odoardo Farnese, Duke of Parma on 11 October 1628. Maria Magdalena of Austria died on 1 November 1631, in Padua, Italy. Her son, Ferdinando II died on 23 May 1670.
